I really intended to crack it back open and take pics a couple weekends ago but its just such a pain when a) I have it screwed down with all my cords nicely routed under the desk again, and b) its actually working, I haven't done so again.

What I think the problem maybe: It sounds like the throttle analog inputs are not connected or the board analog inputs are defective. I was having intermittent issues, similar to what you were describing, until I switched to powered hub. The wiring from one of the two pots is rather close to the one harness that goes from the panel switches I was seeing the most harrassment from connects to the main board (will try to post image from the youtube vid, sorry I didn't take any pics of my own), and since those are the only real 'axis' on the throttle aside from the small thumbstick they're the only real source of a voltage or current swing I can think of. When I cracked open my case (15 screws in the bottom with 6 boxing the throttle handle attach to base region, they're not kidding around at least) I found to my surprise no visible indications of breaks or even kinking.
